UCSC Treehouse Public Data

The Treehouse Childhood Cancer Initiative is a research arm of the UCSC Genomics Institute. We enable the sharing of pediatric cancer genomic data using tools developed by our Genomics Institute colleagues. We use shared data to analyze a child's tumor against both child and adult patient cancer tumors using a "pan cancer" or cross-comparison gene expression analysis. Our goal is to identify situations where an an approved drug, often an adult drug, is predicted to work on a child with cancer.

As part of our research, we have gathered compendia of RNA gene expression data which we have made available for download and visualization.

This page contains entries for older versions of our compendia, which remain available for download and visualization. The latest versions are available on our Public Data page.

Tumor Compendium v10 Public PolyA (July 2019)

This compendium was released in July 2019. It includes a total of 12,236 samples from Treehouse clinical sites (identifiers start with "TH"), publicly available repositories, TCGA and TARGET projects. These data were generated by library preparation methods including polyA selection.

Cell Line Compendium v1 (July 2019)

This compendium was released in July 2019. It includes a total of 933 samples from the Cancer Cell Line Encyclopedia. These data were generated by library preparation methods including polyA selection.

Tumor Compendium v9 Public PolyA (March 2019)

This compendium was released in March 2019. It includes a total of 11,454 samples from Treehouse clinical sites (identifiers start with "TH"), publicly available repositories, TCGA and TARGET projects. These data were generated by library preparation methods including polyA selection.

Tumor Compendium v8 Public (July 2018)

This compendium was released in July 2018. It includes a total of 11,427 samples from Treehouse (identifiers start with "TH"), TCGA and TARGET projects. These data were generated by library preparation methods including polyA selection and ribosomal depletion.

Tumor Compendium v5 Public (April 2018)

This compendium was released in April 2018. It includes a total of 11,258 samples from Treehouse (identifiers start with "TH"), TCGA and TARGET projects. These data were generated by library preparation methods including polyA selection and ribosomal depletion.

Tumor Compendium v4 Public (July 2017)

The first Treehouse Public Expression Dataset, this compendium was released in July 2017. It includes a total of 11,078 samples from Treehouse (identifiers start with "TH"), TCGA and TARGET projects. These data were generated by library preparation methods including polyA selection and ribosomal depletion.

Data Usage Policy

If you use our data, please acknowledge the Treehouse Childhood Cancer Initiative as the source of the data.
If you use our pipeline to process your data, we would appreciate it if you share the results with us, so it can be added to the public database. Just send us an email and we'll get in touch to arrange the data transfer. Our goal is to benefit researchers and pediatric patients everywhere through access to data.
